Hi again,

If Im making a PCB in Eagle, how do I create pads for off board connections, and how do i make all holes plated through for all components?

Use the wirepad.lbr. Another possibility is to place a via, and then rename the via to
the same name the net/connection has you want it to connect to. That way you won't
see it in the schematic.

If a hole is plated through or not depends on the manufacturing process, not your pcb layout.
For a single sided pcb it won't be for obvious reasons, for all others it will be automatically.
