is it just delay times? Could I swap these in my boss flanger to see what happens?

If you compare with the datasheets of mn3204 and mn3207 with the BBD manual in the thread above, you'll notice differences such as Vdd and delay times (twice as long when you use 1024-stage instead of 512-stage)...

I wouldn't swap these for testing in a unit because of the voltage stuff, unless I'm sure of what voltages are applied... Anyway, the different biasing of the BBDs in your Boss unit might give weird results...
